构建碳纳米管的方式有较多，我这里使用VMD软件中Nanotube Builder插件构建，较为简单方便。主要思路是利用VMD内置碳纳米管生成器生成gro文件格式的碳纳米管，再使用gromacs命令生成碳纳米管的拓扑文件，具体操作方式为 我们可以看到构建碳纳米管的几个重要参数： 点击generate nanotube 之后返回VMD main 窗口，双击生成的新条目，可以看到构建的碳纳米管。 右键生成的新条目，选择save coordinate选项，选择将保存为gro文件。命名为cnt664.gro 具体含义可参见李老师博客。具体做法是： 完成力场修正后，我们使用如下命令将gro文件转换为top文件 gmx_mpi x2top -f cnt664.gro -o cnt664.top -ff select -nopbc -name cnt664 在按照上述引用方法将安装路径中的力场复制到执行目录并修改后，gromacs程序会让你选择使用当前目录下的力场文件亦或是安装路径下的，选择当前目录下的即可。此时，便生成了cnt664.top拓扑文件。可以像 李继存老师 一样使用真空模拟或者加水模拟。 也可以将top文件变为itp文件，以便适用于更复杂的体系如在苯酚，NaCl溶液中放置碳纳米管。 具体操作方式是删除top文件中system 和 molecules 字段，之后更改后缀名为.itp即可。
