没问题的。经常会有客户要求这样做的。客户这样做大部分的原因是为了逃避一部分进口关税。你给的发票是9000美金的话，客户就按9000美金交税。如果你给的是10000美金发票的话，他就要按10000美金交税了。而且你也已经收到1000美金了。再做个9000美金的发票通过银行托收剩余的货款，也是没有问题的。你这边的出口报关和客户那边的进口清关，所用的单据原则上来说是应该一样的。但如果不一样也没有关系的，出口和进口是没有联系的。你出口报关时是10000美金，你分两笔受汇 1000美金和9000美金，一起那去外管局核销，退税是没问题的。
